So what is the problem?
In the video I am seeing ARCHICAD doing exactly it is supposed to be doing when the "Subtract with Upward Extrusion" SEO command is executed.

Or do you have problems with the Material or Surface of the newly cut surfaces?
Do you want them to inherit the settings of the Morph? Then you should use the "Inherit From Operator" option.
